Got a Shimano brazen 561 for Christmas and the rod guides and the roller are not aligned correctly. How much of an issue is this and is it fixable at home?

Not so much on the guides. The roller you can gently heat with a lighter and twist it inline.

It’s new rod, so if un happy, send it back.
That being said, tip top you can probably warm up with a bit of heat (indirect, too much will damage the rod and wrap) and corrected slightly.
The other guides, no big deal (even the top tip will be mostly fine) you should google acid / spiral wrap guides. They spiral from top to bottom of the rod and have great benefits over inline guides.

I’d send it back for a replacement. Im normally not one to care much about slightly miss aligned rod guides, but thats bad.
